I wanted to ask before wasting time trying it: will FPP work with faces compressed with jpeg2000? I am trying to get file size down without too big a quality hit.

Yes, all present day jpeg compression are supported with FPP. I.e. if Adobe Flash Player supports it - FPP can play it.
